Where should I put plugin's preferences so that they sync?

Should plugin preferences be stored in the User preferences file (Preferences > Settings), or in the plugin’s settings file (Preferences > Package Settings > …) ? I use Package Control’s recommended way of syncing preferences using Dropbox.
