I have a feeling that behaviour of search panel (⌘+F) has changed recently. Where can I find info about it? How to get previous behaviour? In particular I wonder what does the 1 marked in red on the picture below mean?

It would appear that the Widget.sublime-settings have been changed on your machine to enable the gutter. A package like https://packagecontrol.io/packages/OverrideAudit may be helpful in identifying what file is modified to cause this.
