If Sublime Text 3 (build 3047) opens and the project has file located on a samba disk not yet connected, it will remove the file from the project. Even if you close Sublime Text and connect the samba before reopenning, the file are gone from the project. Sublime Text 2 displayed empty file until you connected the samba.
