ST4 disabled menu items under Preferences

Some of menu items are disabled under Preferences, as seen here:

Corresponding commands are missing from the Command Pallete too.

I have two installations, both under linux. One has this issue - the other - does not.
The installation that still works - was updated from ST3, the one that does not work - is a fresh install.

Both have pretty much identical config & packages installed.
There are no obvious errors in the console.

Is there something that I could try to make the issue go away?

It does not happen in safe mode.

I managed to track down the issue by angrily poking at it.

One of the plugins I have installed - Graphvizer - seems to have some issues on ST4. If it is installed - issue with missing commands occurs.
At first it looked like it was not working due to Graphviz not being installed (the package depends on dot binary), but that’s not the case.

I can’t reproduce that on build 4112, that bug may have been fixed already.

I can’t reproduce the issue on build 4113 either, it got fixed.
