I download and install the ST3. For example, I open the directory with some project and then I use many files in development process. Then I close ST3, and after a while I start it again. But the point is that the directory where the project files are located is inaccessible and the program automatically closes ALL (opened and saved in layout earlier) but now missing files! How to avoid this??? This is really annoying to reopen all the files (30-40 pcs).
Problem with reopen of missing files
This could be a use for the projects option. You can add a folder of files to the project. Save it, and if I’m not mistaken all your files should appear in the side bar on the left hand side.
There are more experienced minds than mine that can probably guide you through, I’m just a noob really.
Is pretty in depth vid. I know @OdatNurd is working on some briefer tutorials too, though I don’t know if he’s done a briefer one for Projects.

Sublime Text by default re-opens any files you had open previously. Have you tried reverting to a freshly installed state?
I have fresh install and tabs are disappears after run if files was opened from virtual drive.
We’ve got a fix for this in the works. You’ll be able to set "close_deleted_files": false to disable this behaviour.
