Files and folders highlighted green even though they are committed

My git status is nothing to commit, working tree clean, but files and folders are highlighted green in the sidebar anyway. Even when Sublime Text is started in Safe Mode.

Where should I be looking for the problem?

git repack, git gc, and a ST restart fixed it.
